I have a theory here, Pyn seems to remember things that didnt happened constantly, this seems like the changes that happened since she started meddling with the past, maybe its true that she had never slept with the captain as far as she can remember, but with the changess she made, they did slept together. Same with this, the captain seems to not really care much about pyn at the start, but now he has become yandere-ish..
